Yiga Clan Hideout
The Yiga Clan Hideout is located north of Gerudo Tower and southeast of Gerudo Summit in the Gerudo Highlands Region.

Inside, you'll be greeted by a large dias with steps on all sides where banners are displayed with a symbol of fire below them. Torches are strewn about - as is a Duplex Bow with lit braziers on all sides. You can either use the torches or light an arrow using the fires to take aim at the banners to reveal their secrets.
Starting with the one to the right of the entrance, you'll find a chest with a Sapphire. To the right of that, the tapestry reveals two Keese. Right of that is...even more Keese. On the next tapestry to the right, you'll find a treasure chest with a Purple Rupee (50). After that - the true path! You can keep looking into the other alcoves for boxes of food, and more Keese.

Taking the true path up the stairs, you'll find out what became of Barta the Gerudo Guard. Speak to her in her cell.
It seems the place is crawling with Yiga, including extremely tough Yiga Blademasters who will call for backup if they spot you. They aren't impossible to defeat - but they can be a real handful. In order to prevent this, you'll need to exploit their one weakness - Bananas. That's right. Plop one down in the road and they'll just have to take a look, letting you sneak by.

Take some of the Mighty Bananas nearby and head down the stairs. When the Yiga Blademaster moves to go around the large block, place some down the path by the stairs and wait for him to take the bait before moving on.
Down the stairs, another Yiga Blademaster stands in front of the way out - crouch behind the blocks and lay a banana out for him to sneak past - or go for the long route to grab the chest that holds a Sapphire. There's also a banana high up on a post near him you can break to distract him with.
Heading up the stairs, the path on the right is crawling with Yiga Blademasters, so go up the ladder first to find a giant horde of bananas and a chest holding a Topaz. Return to the large room below and start setting distractions wherever you can.
You can jump from the ledge above onto a high platform and drop bananas from here, and even get a Ruby, Opal, and Amber in the corner if you are careful.

If you quietly hop the stone fence by the Ruby, you find another Yiga Blademaster circling a table. Distract him on the right so you can hug the wall to tall ladder going into the rafters - which lets you sneak above the scene below.
Be sure to cross to the center to find a chest with a Silver Rupee, before making for the far corner where a Blademaster stands watch over a door. Climb over the archway to find a chest in an alcove with a Topaz, then look for a ladder on other side to bypass the guard.
In this hall, there's a small hole with spikes on all sides you need to glide through from the top of the ladder. You're reward lies on the other side - chests with two Gold Rupees (300)! Don't burn the banner though - it leads back to the main room. Instead, climb back up over the doorway and distract the guard below with a banana to pass him by.
In the next big room you'll find naught but a chest with...more bananas. Surely there should be more? Use Magnesis to search for clues. There's three chests buried in the sand holding a Ruby and two Topaz, and more importantly - a fake metal wall. Turn it, and you'll exit the hideout into a large open area, bumping straight into the leader of the Yiga Clan, Master Khoga.
Boss Fight - Master Kohga

As master of Yiga Clan, Kohga has plenty of tricks up his sleeve. To start, he'll protect himself with an invulnerable shield until he prepares to summon and throw rock spheres at you that you can't stop with Stasis.
However, since he leaves himself open while summoning, shoot him with a bow to stun him, causing the boulder to drop on him and leave him open to attack. Keep this up, and eventually he'll try a new plan.
This time he'll teleport to the middle of the room over a large pit, and summon two spheres that he'll slowly spin in a circle before launching them at you. You'll want to stun him again - but only when one sphere is over his head so it can hit him on the way down. Stunning him this wall will launch him towards you so you can beat the crap out of him until he tries his next plan.
In this last phase, he'll summon one huge sphere with spikes, and start using Magnesis of his own to direct the sphere to you while still in his shield. Two can play at that game. Ready your Magnesis and wrest control of the spiked sphere from him to send it crashing into his face. Keep repeating this, and the battle will be won.
